Off the top of my head, so I may have missed something.
Tried to only do one game overall per series (and only games I actually own, so even though Symphony of the Night is my favorite Castlevania, I never originally owned it, so it doesn't count).
Except for Devil May Cry. Both 3 and 4 are too good, and I can't pick a favorite at the moment.

Dunno how you guys can just recall them all in one go like that, you three are just like Dustin Hoffman from Rain Man. I'll also include games I've only played via emulation and PC games like Vyse has. Would include Arcade games, but can't be bothered, besides the list is exhaustive enough.

Anyway, in order of when I got them (the consoles) and in order of which games I like over the others within said category:

Master System

Castle of Illusion (best platformer on Master System, in my opinion)
Alex Kidd in Miracle World
Fantasy Zone

Mega Drive (nostalgia heaven)

Ristar
Shinobi III
Rocket Knight Adventures
Sonic 2
Bare Knuckle 3
Gunstar Heroes
Shadowrun
Streets of Rage 2
Streets of Rage
Toe Jam and Earl 2
Another World

N64

Legend of Zelda: Ocarina of Time
Mischief Makers
Super Mario 64
Perfect Dark
Mystical Ninja Starring Goemon
Mystical Ninja Starring Goemon 2

Dreamcast

Shenmue & Shenmue II (could never decide which of these two I liked more, of course)
House of the Dead 2
Skies of Arcadia
Sword of the Berserk: Guts' Rage

GC

REmake
Wind Waker
Eternal Darkness: Sanity's Requiem

PSX

Metal Gear Solid
Resident Evil 2
Final Fantasy VI

PS2 (my god this console is awesome, so many I had to leave out)

Metal Gear Solid 2: Substance
God Hand
Zone of the Enders 2: Special Edition
Metal Gear Solid 3: Subsistence
Resident Evil 4
Silent Hill 2: Director's Cut (AKA Inner Fears)
Yakuza 2
Berserk
Silent Hill 4

Xbox

Panzer Dragoon: Orta
Max Payne
Max Payne 2
Halo
Half Life 2
Crimson Sea

X360

Mass Effect
The Darkness
Fallout 3

PS3

Uncharted
Bioshock

PC (last on list because it isn't a console, duh)

Grim Fandango
Blade Runner
Lost Eden
The Last Express
Call of Cthulhu: Dark Corners of the Earth

Emulated Games:

Saturn

Guardian Heroes
Panzer Dragoon: Saga

Mega CD

Snatcher

PSX

Policenauts (English Translation)

Game Boy Colour

Metal Gear: Ghost Babel

Wii

Sin and Punishment

I've had other systems as well, but no actual favourites for them, or the games on these consoles are nothing more than "good" (Game Boy Advance, PSP, Wii, CD-i etc).
