I suppose these are more story related, so MAJOR SPOILERS
I could post many, many moments from Drakengard, but I think the moment you realise that you have party members in your team comprising of a pedophile and a child killer (who eats babies, serious) and the game heavily implies that the main character is shagging his sister...also that scene where the main character's best friend betrays him (because MC's sister is in love with MC, rather than him) in a jealous rage; you see a flashback where you see the main character's parents being mauled on by a black dragon, the very same dragon who the MC's best friend has now pledged his allegiance with. Oh yeah and giant babies raining down death upon everything and everyone in one of the game's many creepy endings. But this is my pick for creepiest ending, where the MC's best friend who in his madness, opens up a portal world to creatures from "another dimension" just so he could revive the MC's sister, who is revived as one of these creatures, what follows is the MC basically having to kill his best friend and his sister. The MC then finds that whilst he was distracted, the portal has opened the way for these creatures to end existence itself:

There's loads of other creepy/disturbing moments like when you have to kill kids in the army etc.
So yeah, Drakengard is really sorta up there in the creepy factor...
I found what Driscoll did to the main character's girlfriend in Front Mission 1 really disturbing and sick. I've often heard FM2 ramps the disturbing parts of the series tenfold.
I also found the fever dreams in the Max Payne series really creepy when I first played them.
