The room of Upside Down Sinners in world of warcraft. You can't even access it without bugging out the game, likely to maintain the T for Teen rating.

the frostbite spiders in Skyrim.. in real life if i see a spider i will scream like a lil girl. no diffewrent when i fight the spiders in skyrim. i will yelp and look away while i do it.....BUT IM STILL A TOUGH GUY!!! :---)

I suppose these are more story related, so MAJOR SPOILERS

I could post many, many moments from Drakengard, but I think the moment you realise that you have party members in your team comprising of a pedophile and a child killer (who eats babies, serious) and the game heavily implies that the main character is shagging his sister...also that scene where the main character's best friend betrays him (because MC's sister is in love with MC, rather than him) in a jealous rage; you see a flashback where you see the main character's parents being mauled on by a black dragon, the very same dragon who the MC's best friend has now pledged his allegiance with. Oh yeah and giant babies raining down death upon everything and everyone in one of the game's many creepy endings. But this is my pick for creepiest ending, where the MC's best friend who in his madness, opens up a portal world to creatures from "another dimension" just so he could revive the MC's sister, who is revived as one of these creatures, what follows is the MC basically having to kill his best friend and his sister. The MC then finds that whilst he was distracted, the portal has opened the way for these creatures to end existence itself:

There's loads of other creepy/disturbing moments like when you have to kill kids in the army etc.
So yeah, Drakengard is really sorta up there in the creepy factor...

I found what Driscoll did to the main character's girlfriend in Front Mission 1 really disturbing and sick. I've often heard FM2 ramps the disturbing parts of the series tenfold.

I also found the fever dreams in the Max Payne series really creepy when I first played them.

Ok of course not really creepy but playing this as a kid and this still gets me every time as you expect it but always surprised.

Super Metroid creeps me out a little too.

And it really did when I was a kid for a specific reason. One night I was playing it all the lights went out and I was alone in that part of the house. Pitch black, couldn't see anything at all to get to where everyone else was in the house and I was scared. So I associated that feeling with that game because it happened while playing it.

Much of Fragile Dreams. You are always in the dark and is post apocalyptic so everything is in ruin and enemies are upset ghosts. The only ones that get me are the legs. Just legs of girls missing the body laughing at you as they attack you. Also the arms that reach out from either the train or the bathroom mirror.

One thing about Super Metroid and Super Ghouls n' Ghosts is that playing them in Stereo seemed to make them a LOT scarier. Playing them in mono did not seem to pack nearly as much effect. The music and ambiance can really scare the bejesus out of you. They're both also very lonely journeys. You're in the middle of hell, surrounded by creatures that want you dead and will kill you viciously given half a chance. If anything happens to you, ain't nobody coming in to save you. You're on your own.

Everything you said sums it up. The ambiance and music and whole thing still gives me goosebumps literally, I kid you not. The part that does it the most is right when the bad creatures show up out of nowhere at the start on the planet after making the journey down to get the first level up and missles. I felt the hairs on my skin rise, not just the first time playing this part, nearly every time.
