I lived on the Izu peninsula (the larger peninsula next to the one Yokosuka is on) for a little over a year. I have been to Yokosuka, but I wouldn't spend more than a day there. The military presence is definitely annoying. You don't get that welcoming feeling from the locals as you get in other places of Japan. When you go, be sure to stop in Kawasaki on your way to check out the Kowloon setup at the Kawasaki arcade warehouse. They have Outrun in there!
If you are looking to spend some time outside of the major cities, I would definitely recommend Izu. We have Mt Fuji, hot springs, friendly people, beautiful beaches and coastline, and no congestion. I still feel like Tokyo is less crowded than Chicago, and I think that's based on the efficiency of everything and attitude of the people.
