The PS2 version is fine. You just have to input a code, and all of the terrible cg videos are replaced by the original animated PC ones. That's how I played it, so I barely even remember the cg ones at all.
EDIT: Oh, and the Master System version of the original game is actually pretty tough. It takes forever to level up, and the bump system feels incredibly random at first, so you really have to engage in a tedious process of "kill a couple guys, return to town, heal, kill a couple guys, return to town, heal..."
It's not "hard" in a Ninja Gaiden sense, but rather in a Phantasy Star sense. It requires a ton of patience.
