They already seem to be going with Harley's New 52 origin, which may as well be lame fan fiction anyway, what with the Joker forcibly making her into an analog for himself through chemicals, rather than manipulating her into insanity (as in the original Dini/Timm origin, which is the only one I'll fully accept). Wouldn't be hard for them to just say the original Joker didn't have a Harley Quinn, that she only came along when Leto's Joker threw her into a vat of acid.
It's not a hard origin to rearrange.
They do stuff like this all the time in the movies anyway, so worrying about it being too "alternate reality-like" is really no problem. The Tim Burton movies made it out that the Joker killed Batman's parents, for example. That throws a crazy wrench in all kinds of lore-essential stuff. The more recent movies made it out that Bane began as a member of the League of Shadows, rather than being the 'roided-out South American convict he originally was. This kind of stuff is all over the place already, so I don't think having a former Robin turn Joker is really all that nuts, nor is Harley being his gal rather than the original Joker's.
Hell, they could even make it that there wasn't another Joker before him; just say that something happened to Robin and he went batshit (heh) crazy, making him take up this clown persona and all that, no "original" involved. There are a thousand ways this stuff could go.
